I'm a little confused: are you speaking of an organ score NOTATED with other than the standard two keyboard staves and one pedal staff, or are you speaking of PLAYBACK with differentiated registrations? The first is an easy fix, the latter has been the topic of a lot of discussion here, without any easy solution at the given time. When I compose an organ piece using musescore, I usually create TWO different files, the first of the score as I wish it to look, the second whose playback produces something resembling the sound I'd expect to hear.
