The one in m44 (the last one you show) is because you only made the note heads and stems invisible. If you had selected the first note, then shift+select the secong note, the beam would have been made invisible as well.
The others are annoying and need a way to be fixed. I've run into this a few times.

They were all hidden well at the time of making, i always use section filter to select and hide voice2. I've run into this many times, and this time ALL of them come out. then now it looks I can only click every one of them and it can NOT guarantee next time.

And "Selection Filter" can only select the note itself, it cannot select other things like: stacco, accent, augmentation dot, slur etc. of voice2, thay have to be individually clicked and hide.

As far I can see, it works for the others in the same way, shift+select to select the chord invisible (?).
I could rather imagine as feature to have a selection box for "chord" inside the inspector to select/deselect the visibility.

The problem with making the chord invisible (like m45 for Alfredo) is that the entire beam is made invisible and that's worse than leaving a spurious beam for the shorter note.

But only for voice 2, not for voice 1, and IMHO the desired behavior. Else, if the beams of voice 2 stay visible, the measure looks wrong for me.

??? Making the chord invisible in voice 1 makes the entire beam invisible.

In voice 1, but not in voice 2. Maybe an inconsistent behavior. In measure 45 select the 32th note "F" of voice 2 with shift+click and deselect "visible". Result: the beams of voice 1 stay visible.

Recalling from mind recent operations on the file, it's now figured out THIS TIME partial hidden show can be reproduced with these steps:
1. Open: Libiamo ne' lieti calici, La traviata (Verdi, Giuseppe) - hidden well.mscz
2. Ctrl+A to select all;
3. "Reset Shapes and Positions";
4. Save;
5. Reopen.
It happens from time to time with editing other than ""Reset Shapes and Positions" before.
