shortcuts don't last
When I create custom shortcuts, they only work whilst the program is opened. When I close and open it again they are lost.

What version of MuseScore, what OS? Do other settings in Edit / Preferences get saved? It seems possible you have a permissions problem in your home directory or Documents folder.
