"Phantom" rests when uploading a PDF
When I am using the PDF converter (Audiveris) the score appears to have, what I am calling for lack of better terminology, "phantom" rests. These rests are NOT in the original score and they appear in gray rather than black. Frequently they add additional beats to a measure (so a measure of 4/4 may have more than 4 beats to it) and I cannot seem to remove them. I also cannot seem to add a barline in the instance that it is simply a measure not being marked. Does anyone know how to get rid of these things!?!?

Perhaps you should attach your score here, so someone can take a look
This is, unfortunately, just the way it is. The PDF converter is not very smart (note the words "experimental" and "some result, good or bad" in the "About" section of that page). If it thinks it looks like a measure has extra beats, it will make that measure bigger, and if it thinks there must be hidden rests, it will add those rests and make them invisible (that's what the shadowy gray means). Also, if it thinks it looks like there are multiple voices going on, it will add those (see https://musescore.org/en/handbook/voices-0 — are some notes blue and others green when you select them?). To correct these, you can change the duration of the measures in Measure Properties (see https://musescore.org/en/handbook/measure-operations-0#properties), and you can toggle the visibility of selected elements in the Inspector ("Visible" checkbox) or with the [V] key. Then delete what you don't want and reenter it correctly. Sometimes, it's easier just to type up the whole thing from scratch.
