Format affected strangely by deleting bar
My score is (quite carefully) formatted to be on 9 pages. When I delete the first bar, the layout changes and suddenly takes up 9 pages. What could be causing this? Thanks

When you delete that first measure, the bass clef in part 1 goes with it and the part now needs lots of ledger lines. That requires more space between staves. Reinstate the treble clef and the ledger lines go away and the spacing is reduced, again allowing it to fit on 9 pages.
I would also recommend enabling vertical justification of staves in Format>Style>Page - unless you like the unevenness at the bottom of the pages.

Thanks!
I would add that I only saw one single System Break in your entire score. If you want to "format carefully", you really need to use System Breaks and Page Breaks to guide MuseScore with the formatting.
See the Handbook topic "Formatting":
https://musescore.org/en/handbook/4/formatting
And as advised already by SteveBlower, you really will get a more balanced page if you enable:
Format > Style... > Page > Enable vertical justification of staves
