Parts playing at different tempos
I'm working on an orchestral piece with MuseSounds and my flute part seems to be playing at a slightly faster tempo than other parts, sounding out of sync. This problem only occurred when I closed the program for a bit and then went back on, it was completely fine before. Is there any way to fix this? Is it just a bug that happens with MuseSounds?

What do you mean by "closed the program for a bit and then went back on"? You put the computer to sleep by closing your laptop?

I closed Musescore and then put it to sleep
What you described has been reported on Github for Flute 2 (https://github.com/musescore/MuseScore/issues/20021), and many times on musescore.org (see for instance https://musescore.org/en/node/357131). It seems to be a MuseSounds-related problem indeed, likely to have happened after an update in the engine (MuseSampler), which might justify why it happened after you closed and re-opened the software.
