Is there any other way to get rid of those lines that are too long other than just use a line and make it thicker, change the color to white and cover the unwanted part to hide?

Can you also attach the file * .mscz? (to help understand how the lines have been created)

That file is empty - could you try again?
It looks like maybe you moved things incorrectly. Actually, the notation isn't correct, either - the default with the upstem note on the left would have been more standard. But even if you wished to move that note to the right, the ledger line will display properly if you move the note using the Chord section of the Inspector.

I already fixed it! This one was pretty tough. I changed the measure duration to 13/32 in order to input an extra 32nd note in the measure and hide the rest. This is in measure 13
