Note values across barlines optional?

I am using this feature for mid 17th century repertoire which does have barlines, however some bars are twice as long as the time signature (ie. a bar of 8 in a signature of 4), so the feature is perfect for that. The problem I am having is that it interferes with other bars. For example in a section of 2/4, one cannot tie one half note to a half note in the next bar without it automatically becoming a whole note. Is there a way of switching it off for specific notes (or vice-versa, turning it on for specific notes)?
