I'm working on a piece in C minor and want to have a trill for C and B natural. Instead, I get C and Bb. Any way around this, or do I have to change the key.

Isn't B-flat the main note of this trill? Why not just put a neutral sign in front of it?
I have never seen a downward trill.
If the upper note on a trill needs an accidental you can add it if you use the trill line (under trills). Add the accidental to the trill like you add it to a note.
But for the trill on the "articulations and ornaments" palette you are out of luck--you need to wait for version 3. You can add the accidental from the symbols palette, but it won't play back. This is also true for all the other ornaments on this palette (some of whom you can imitate with grace notes though).
