Screen Refresh?
As you can see in the attached example, MS does strange things for me. This 'line' was created when I simply attempted to drag the canvas around by using the left mouse button as I normally do. Well, instead of dragging the canvas, the mouse started drawing a strange blue line. I stopped as soon as I noticed it, but the line remained.
I had just opened the file and none of the tools or other menu items had yet been selected. I tried clicking on the line and hitting the Delete key, but all that did was turn the blue line brown. I can drag the line around (as you can see from the second attached image) and it doesn't affect the music layout at all. When I perform a Reload, then the software seems to think that I've indeed made some sort of 'change' because it offers to Save it, but when I select Discard and the file reopens, then the line is gone.
This will obviously be difficult for others to reproduce, but as you can see from the photographic evidence, it happens. I've also attached the music file in case anyone else wants to try it.

You have grabbed a note stem and dragged it away from the note head. This is a known issue in 1.x (note stem, flag and head are detachable), and is fixed in the future v2. Click on the line and press ctrl-R to reset its position back to where it should be.

As mentioned in the original post of this issue, I opened the file, placed my mouse pointer exactly where you see it at the top of the blue line in the first screen cap, and dragged downward. (I deliberately and carefully *never* place my mouse anywhere near my music because all hell can break loose.) There are no notes there and you can see that there are no missing stems from any of the surrounding notes. As I noted, I immediately released my mouse once I saw that I was drawing a line.
Does MS have a line drawing tool in it apart from selecting something from the tool box? However, thanks for the heads-up about the bug.

From personal experience I can tell you that you can grab a note stem without the mouse pointer being anywhere near one.
For this reason I have given up moving the page around by grabbing it and use the mouse scroll wheel instead.
Pressing an alt key changes the scroll behaviour - Left changes the scroll to Left/Right - Right enables Zoom.
IME the UI in MuseScore has been designed to be key driven rather than mouse.

There are no line drawing tools. It is a note stem, specifically from a multi-note chord because of its length. Simply follow my instructions to put them back.

To clarify, there is a line drawing tool, in the same palette as the volta, 8va and so forth. Good call on this probably being a note stem. This had me stumped, but it's the only thing that does seem to fit the description. I mean, visual gitches do happen, but they usually actually differently than described, and of course a line would have simply disappeared if one clicked it and hit delete.

OK, since it has been asserted that it's possible to grab something with your mouse even if it is nowhere near the object, I'll accept this as cause. Because I did not check each and every note stem in the general area of the mouse pointer, I cannot say for sure that I did not grab one some distance away. I don't think I need to say how serious an issue this is. It's one thing for something to happen in a user's general area of vision, but quite another for something to happen outside of it when it comes to mouse selection. We'll let this one go.

I don't think anyone ever said it's normal or correct to be able move a stem even if you are "nowhere near" it. But it is true that you don't necessarily have to be right on it (perhaps you were closer than you thought), and apparently there may be certain very rare cases in whch a bug makes it possible to move a stem even if you are in fact nowhere near it. If you ever get this down to a reproducible case, that would be great as far fixing that very rare bug.
