There are incompatibilities between the chord names between MuseScore and Lilypond. eg am7b5 (MuseScore) should be am5-7 (LilyPond). a7b9 (MuseScore) should be a-9 (or A7.9-). ama7#11 should be Amaj7.11 +. This causes errors when using Lilypond after saving in .ly format

Are you sure the chord was a legitimate recognized chord in MuseScore in the first place? MuseScore recognizes chords according to the currently selected chord description file in style / general / chordname. If you're sure the chords are legit in the first place - that they are spelled correctly according to your chordname style - then please post a sample score and steps to reproduce.

Users could instead use MusicXML export and MusicXML2Ly.
