Tie not appearing properly.
I wanted to tie two d-flat's together (see attachment). I selected the first, pressed the "+" key and got the barely viewable tie, pointed at by the red arrow. Any thoughts appreciated.

Interesting thought but it didn't work for me. I didn't see any change even when I set the leading space to 2.0sp.(BTW: I'm not sure why right-clicking the note at the start of the tie brings up a CHORD property box.)

It would be better to see the entire line from which the measure was taken.
Nontheless, you can also try things like:
Use a line break to reduce the number of measures on a line that's squashed too much.
Click on an empty space in the measure, so the measure is highlighted.
Use menu item: Layout → Add More Stretch, Add Less Stretch to stretch or squash measures you specifically select.
Doing so will increase or decrease the distance that the tie spans.

I restarted Musescore, set the additional leading space to 2sp (from the default of 0) and the tie now appears as expected! Most Musescore default settings seem like good first approximations but the default tie settings don't produce acceptable results. (BTW: are there any other such "bad" Musescore default settings that a newbie should know about?)

To answer a few of your more general questions:
The reason it's called "chord" properties is that what you think of as a note might actually be several notes on the same stem - a chord. So some properties affect the entire set of notes that share the stem, and those are called chord properties. Others affect individual notes within the chord; those are the note properties. Leading space obviously has to affect the whole chord - it doesn't make sense to add leading space in front of one note on a stem not others!
As for other defaults that aren't "right", it tends to be subjective and also dependent on style (what's right for an orchestra score might not be for solo piano music, a vocal arrangement, or a lead sheet, etc). So I'd say a lot of the things you might encounter that don't seem right to you will be in this category. I will say I seldom create score "from scratch" but use templates where possible, as the templates have usually set up various options as appropriate for that type of score.
Ties between closely spaced notes are of course not specific to any of this, and I'd say the current behavior is just wrong. FWIW, 2.0 does better at this. Meanwhile, I usually either add stretch to space the measure out better, or double click a note to put it in edit mode then nudge it over with the arrow keys. There are also issues in the positioning of note heads and accidentals in multi-voice contexts where there are second involved, also involving tie direction on chords, where I expect to have to fix things manually in these situations. I also expect to need to play with stretch and to add manual line to get things to space as I think looks best, and to need to play with the last system of my score if it does not fill the width of the page, as the default spacing will be far too tight.
