Missing tempos
I have found that if I hide empty staves the tempo markings disappear (though they are still observed in the playback). Is there a way of preventing this?

They only disappear if you hide the *top* staff in a system. That's a known issue, and it appears to be already fixed in the nightly builds for the next major release, whenever that turns out to be. Meanwhile, the workaround is to not hide the top staff. Put explicit rests or invisible notes or whatever in empty measures to prevent that top staff from hiding.

How silly
I've got round it by re-inserting them as stave text, but I really think this should not be necessary.

Obviously :-). As I said, it's a bug, already fixed for the next release.
