It sounds that what you need to do is take half an hour and watch Lessons 1-3 of the video tutorials: https://musescore.org/en/tutorials
It should answer already most of the questions you've asked now and saves lazy me from typing them all out ;)
Assuming you have added a single instrument with two staves, or two instruments with a single staff each, then the notes should line up. If you are seeing otherwise, we'd need you to attach your score in order to see what is going wrong - probably a simple misunderstanding.
As for fitting more notes, lots of ways depending on what's there already and where you want to put new ones. Without seeing your score it's impossible to advise further.
For removing rests, removing something from a measure would leave too few beats in it, so that isn't normally allowed. Presumably you actually want to take some unspecified number of subsequent notes and move them earlier to take up the space currently occupied by the rest? In which case, you don't need to bother removign the rest firs t- just move the notes directly (select, cut, paste).
