We discussed this in a bunch of comments in #287770: Cross-staff beams getting jaggy and thicker from the side, an extra beam is also getting added (though it's a different issue), and those duplicated beams still exist in 3.1.
Open the attached score and press Ctrl+S. And see the third measure.

This I can indeed reproduce, but luckily I have already a fix submitted and awaiting merge. See [#289919]. I can also confirm it's the same bug as you were seeing in #287770: Cross-staff beams getting jaggy and thicker from the side, an extra beam is also getting added, although I think at least three different problems discussed in that issue, so I will leave it open pending a better understanding of the other problems seen there.
