You don't say which MS version you are running or which OS.
Here is my setup:
OS: Windows 10 (10.0), Arch.: x86_64, MuseScore version (64-bit): 3.5.2.311459983, revision: 465e7b6
I opened your MSCX file without any error messages, and to be on the safe side I then ran the Plugin "Attempt Corruption Repair". After that I saved the file in the default MSCZ format, closed the file, and opened it again without error message.
[EDIT1] I guess that perhaps a major difference is that I was using the MuseScore HQ default sound font, because this is a clue in your error log:
"Soundfont '"Jeux d'orgues 2"' is not MuseScore General, cannot update expressive"
Are you trying to use SND (single note dynamics) on a non-Expr sound?
[EDIT2] Your posted score is very small, and transcription stops at m.41. So it cannot be the same score which reported "measure 37920..." in your console log.
PS. This fugue on BACH is one of my favourite organ pieces, so I hope you are successful in completing the transcription!
