Why are my pedal lines not aligned?
When I add the pedal and shift its note anchors, the positioning goes haywire (see the screenshot).
Why is it not automatically aligned? How do I force it to align?

Not sure what you have moved, when I place them using the default options they are aligned.
Perhaps you can fix by selecting all these pedalmarks (use CTRL + click each mark) and then press CTRL+R to reset to the default position. It should auto align.
