absolutely weird !
When I hit this problem with MuS3, I couldn't believe to my eyes. See for yourself.
Look at second bar, basso voice.
I don’t know how I managed to do it, certainly it was after a copy-and-paste.
I’m not able to delete those weird graphics bits!

At a guess, I think that you may have selected the stems (or flags) on the affected notes?
And then tried to lengthen the stems, to avoid overlaying the augmentation dots?
