Decrease stretch fails to affect bar line spacing
When I use Layout Decrease Stretch the notes are more closely spaced, but the spacing of the bar lines does not follow, with the result that the bar lines are out of sync with the notes

Actually, changes to stretch do also affect the distance from the barlines—it's just that there's an extra cushion, set in Style -> General… -> Measure, which remains.
I'm guessing you are trying to decrease stretch too far - the notes simply won't fit. The current development builds have protections against that, so I can't actually reproduce any problem with your files. They look identical on my system when first loaded - four bars on first system two on second - and no amount of reducing stretch will cause a fifth or sixth measure to fit on the first line, which I assume was your intent. There are simply too many notes for that given you current staff size setting, minimum note distance setting, etc.
If that doesn't sound like what you are seeing, maybe post a screenshot so I can see what you are seeing?
