Multiple parts and staves.
Is there a way to have multiple parts (for instance flute 1 and flute 2) get their own page, while on the main score, it's all on one stave (multiple voices)?

One way might be:

Use the Filter (F6) to copy Voice2, then paste in Part or explode (?) https://musescore.org/en/handbook/tools#explode
Enter them on one instrument in the score using their own voice.
When creating parts, select only that voice of the instrument to create a part from one of them.

It's giving me the option to set the part to only the 2nd voice, but when I click away it defaults back to first voice only, do you know what can fix this?

Strange, this works just fine when I try it out, so we must be doing something different then.
Have another (closer) look at https://musescore.org/en/handbook/parts#Customize_parts. I select the voices directly when adding the instrument to the newly created part. I'm unsure whether you can change that in subsequent opening of the same dialog..
It should be noted there are some serious bugs with this feature in current releases that should be fixed in3.5, so be sure to try the 3.5 Beta if you intend to use this feature much.
