Note stems missing
Happens every time I create a pdf. Certain note stems missing. So far in 64th notes

How are you creating the pdfs? if you are using a virtual pdf printer some of them have problems printing from MuseScore. The recommended method is to export to pdf from the File>Export menu.
If that is not the problem come back and attach the score (.mscz file) so that someone can investigate further.

Those missing note stems have been made invisible somehow. Just un-invisible them. Click on the stem and press keyboard shortcut V.
