In short, the problem is that when you change the horizontal offset of a tremolo bar between two notes, the vertical offset is automatically changed. The amount of offset is not the same in every instance, but to recreate the problem do this:
Create a measure with two equal length notes of different pitch
Apply a tremolo between two notes to the first
Select the tremolo and change the horizontal offset, but not the vertical
Save and close the score
Open the score
Select the tremolo and see the vertical offset is changed.
Note, if you put the vertical offset that is applied by MuseScore to the same amount in the opposite direction when you save, close and reopen the score, the offset is 0. For example, MuseScore makes the vertical offset -3.25 and you change it to 3.25 MuseScore will put the offset back to 0.
