I've put a not on the second line (G) in treble clef but it seems the system make the note become F.

These choices
My guess is that since the F is next to the G you pressed the wrong key. There is nothing in the score that changes where a note is written compared to where you are entering it.
If you have perfect pitch and are hearing an F rather than a G, I suggest that you look at the synthesizer under the tuning tab and make sure A4 is tuned to 440. I have heard of people changing the tuning because an instrument they own has a different tuning and then forgetting they (or someone else) did this.
