I have fixed it now. but if you look closely at the measures I specified you will see a little bar at the end of each of them for some reason. There is definitely something wrong.
I have seen what you describe in other scores, but not this one. I double checked by selecting measures and barlines with nothing unusual so I decided to look at the score in an XML viewer and there is nothing strange.
