Linked note-staff doesn't support capo
I have the attached file, it uses a capo. But the linked staff above doesn't reflect that. The capo is at the fifth fret. And that means i play a C5, but it shows a F#5 note. How do i make sure the notes take in the capo into the calculation.

Well, I had forgotten something apparently! Place the text on first standard staff (not in Tab staff), it's sufficient: Interstellar2.mscz
If wished, you can flip with "X" shortcut the text below the staff (so, between standard and TAB staves), so: Interstellar3.mscz

The standard staff still shows an F#5 though on that note. Maybe this is the standard in music notation. Seems weird though.

"The standard staff still shows an F#5 though on that note". Indeed, as expected with this capo display. Otherwise, it would be a transposition (in Tools/Transpose), but this is certainly not what you want.
EDIT: reading you again, I'm not sure what you are exactly asking for (probably a misunderstanding between the supposed displays of the two staves). If Marc goes through this, or another one, they will probably be able to understand things better - first - and so explain them better, too.

So let me explain what I want the end result to be.
Basically, I have this arrangement which I'm trying to turn into TAB. To make it easier I use a capo. So no finger doesn't need to hold the fifth fret.
This means that on those quarter notes I want it to display an E. And the one where it is an # ( it was only then I noticed this problem ) (F#) I want it to display a B, like it does when you put 7 on the TAB. Basically, I want to display the notes relative to without the capo. But play and show the TAB notes with capo.
I think this might be the opposite of what I've been explaining earlier, but I've read a bit more about capos and thus I understand my problem better.

Where are you playing a C5?
With capo at the 5th fret, any TAB note numbered 0 (zero) is actually played (and sounds) as the 5th fret. The capo acts like a (temporary/movable nut).
Therefore, with the capo at the fifth fret, a TAB note numbered 2 is actually played (and sounds) as the 7th fret.
For notation purposes, the second fret of an open E string is indeed shown as F# (or a Gb).
So, with the capo at the 5th fret, the note will actually sound as A# (or Bb).

"MuseScore allows you to transpose the playback of a staff, without affecting the music notation."
If you want a C note to sound, put a 3 in the TAB on the first string.

I'm sorry, I got it all wrong again. I constantly hit an E note (fifth fret) on the second string. I want this to be displayed on the staff as a E note. When I hit a B (7th fret first string) I want it to show a B note, not a F#. Since my capo isn't used to change key or whatever. It's used to simplyfly and not have to hold that fifth fret.

OK, so why bother changing 'Capo Settings' in 'Staff Text Properties' at all?

Yes, that is basically what i want. Here i have attached a file Interstellar.mscz . Just take a look at the first line of measures. The first is using the capo. The second is displaying the actual notes played. I want the second instruments note-staff to be the first note-staffs notes. As in, it calculates the actual notes being played. Not only the numbers on the TAB. I want to do this with linked staffs. Not separate staffs like i might have to.

As written before, with this Capo feature, "MuseScore allows you to transpose the playback of a staff, without affecting the musical notation".
So it's a dead end with linked staves since you would like different displays.
You can get the desired result with not linked staves.
Copy and paste the content of the TAB staff into the standard staff, Transpose this standard staff to a perfect fourth Up, and adjust the key signature. So, Interstellar1.mscz

… where the 'Capo at fret 5' is regular (simple) staff text - with no 'Capo Settings' made in Staff Text Properties; but rather the guitar is tuned to the capo fret position (and so the capo becomes the true nut).
You can save common capo positions as templates for re-use.

Indeed, this is another solution with linked staves. It requires nevertheless to modify the pitch (in Staff Properties/String data) of the guitar, so A2/D3/G3/B3/E4/A4. For sure, the advantage is that it can be reused.

................and not: A2/D3/G3/B3/E4/A4

The third string should be tuned to C4.

BTW: In your "Interstellar.mscz" attachment, you have the 'Capo fret 5' staff text applied to the TAB staff.
Attach an additional 'Capo fret 5' staff text to the treble clef staff and set its 'Staff Text Properties' to Capo fret: 5. This way, you will hear the same pitch if you click on a note on either staff.
(Don't know if this is a bug, or if it has been fixed in the newest release.)
