The image on the icon scales without stretching, but the buttons' width and height are independent variables. (Note that the settings do not apply until you click on any icon, a separate issue.)
I agree with lasconic's suggestion to remove the ability to change the proportions of the icons ("stretching").
Is the current level of customisability necessary even? OS X applications (Apple Pages 4.3, NetNewsWire 4.0.1, Adium 1.5.10.2) seem to typically offer the alternative of smaller icons next to the default size. Maybe in MuseScore just offer two or three different toolbar sizes to choose from, for example small, normal (default), large?
Please, again, the icons do not stretch! Just try it and see. This is about the size of the buttons on which the icons rest. The icons maintain perfect proportion within the size of the button.

Came up again at https://musescore.org/en/node/126691. Since Salil hasn't returned, I think I can go ahead and do this.
The icons being squared, I would remove one of the two fields and call the remaining "size"

If the icons are squared why is the default size 28x24?
That is a good point. They're definitely not squared.
Anyway, PR submitted.

Okay. :-P
But regardless, I don't think that level of customisability adds anything but confusion (potentially).
