How to change notehead size on the software level?
Both Emmentaler and Bravura have note-heads that cross over the staff-lines.
I would love to have for one or two points smaller note-heads.

What you can do, as far as I can tell, is go into Style -> Sizes, modify the "small note" size to about 96%, and make all the notes (not chords, but notes specifically) small. I imagine there's a better way to do this.

Seems to me if that's how the font designers of those two fonts intended the note heads to be, it is not really our place to override this. On the other hand, if we are somehow not scaling it correctly, then indeed we should fix that. I am not sure which of these is the case, but see #68461: Switch to larger noteheads (ss05) in Bravura for 2.0 and 2.0.1 compatability - it seems for Bravura at leastthis *was* intentional.
Workaround Method by tricking the system
1. Click Format on the taskbar on top
2. Choose Style
3. Click Sizes
4. Change the small note size to more than 100%. e.g. 140%
5. Click OK below
6. Select the notes you want (Ctrl+A to select all)and on the right side of the screen "Inspector", under "Note" segment, click and check the "small" box.
Now your selected notes will become bigger.
Also, you may want to right click the staff, select staff/part properties and increase the "line distance".
This may give you the intended results you want as opposed to the "scaling" method.
