Some transposed pitches off by an octave
In the attached score, here is concert pitch of top staff:
and here it is in instrument pitch (I set that staff to transpose whole step):
Strangely, that first pitch is an octave too low. Happens again at beginning of meas 10.
I created this score on 2.0.3 from importing another persons midi (I don't think that is at issue). That staff was initially non-transposing flute. After I created parts (via File->Parts), then from inside that part's view, I edited the staff properties and made that flute set to transpose whole step. I haven't tried to replicate these steps.

oh, and those chord symbols should also transpose, but aren't.
I fixed that transposition issue for that Part here, by simply deleting that part, then editing its staff properties from the *full* score view, and then regenerating that part. However, interestingly the other parts that previously had that flute staff still have the buggy transposition.
It is known that changing staff properties in a score does not affect parts and vice versa, which can lead to strange effects like this if you allow them to get out of sync. See #62416: Changes to staff transposition (and other properties) not reflected in linked parts.
