Have you tried to save with the first option?
You can download the original mscz file of that score from the same user-page, but note that the score was created quite a few years ago using an older version of MuseScore, version 1.3. In addition, the score has been heavily re-formatted manually, with many 'invisible' elements (some of which overlap or are not placed where one would expect them).
If you open this score with a more recent version of the program, some of those manual placements and formatting will be interpreted differently. More to the point, by downloading a PDF or XML and then re-importing it to the newest version of MuseScore, you are pushing that material back and forth through several different conversions, not all of which are fully backwards compatible with each other. It is almost certain that there will be differences.
It's not clear from your question what it is that you actually want to do with this score, so I don't know what to suggest.

PS I transalate musicpieces from the classical notation into KLAVAR notation (see internet) which is far more easier to read and to play.
I use an app called KLAVARSCRIPT in which i import the musicxml file.
Important is that the xml file is as clean and non corupted as possible, to get a good translation resultand so that i dont hace to make too many coorections after wards.
I use musescore to write music in classical notiation , that gives me a 100% clean xml file
