printing parts
When I save a midi file and export parts, I often get a very messy result, especially with piano parts. The notation jumps back and forth between treble and bass clefs on the same staff, often within the same measure. On woodwind parts, extra rests pop up from nowhere, and I can't delete or cut them.
Often they are nearly unreadable. I've attached an example.
Is there anything I can do to clean these up besides note for note fixing of each part? Thanks.

Despite the MIDI format is not the most appropriate to import music files (prefer MusicXML), you can improve the result with the options in the MIDI import panel.
Eg about "The notation jumps back and forth between treble and bass clefs on the same staff"
untick "Clef changes". And for improve the readadility: reduce the maximum of voices (eg in the attached file, reduced to two voices. Try with one, the result depends of each file):
At last, extra rests cannot be delete in voice 1 (they can, in others voices), but all can be made invisible ("V" shortcut). But prefer also invisibilty for voices 2->4 for various reasons.
So, no magic solution with this kind of format. You can automatically improve the result via the import panel, but then the editing and improvement (more or less depending the file content) belongs to you.

Indeed, it's not clear why you are using MIDI, but it was never intended to be a notation format. Nothing about printing parts should require you to resort to MIDI in any way. From your score, use File / Parts to create the parts, then print the parts directly from there. Or use File / Export Parts (after first generating the parts) to generate PDF's for each part.
