it is unlikely (if not impossible) that musescore has deleted the files.
Search on your computer for all *.mscz files, they are probably in another directory/folder, see: https://musescore.org/en/node/277622

Installing and running MuseScore 2.x under no circumstances would ever touch any score created with any version of MuseScore. It just by default stores them in a different location (and searches for them there too).
Also you can have MuseScore 1.x and 2.x (and soon 3.x) be installed on the same computer at the same time and even use them at the same time.
