Open the attached file (created in MS 2.x). Notice that the custom positions of the slides in MS 2.x have been lost in the nightly.

Isn't that to be expected? If you reset, custom positions are of course lost, that is the whole point of that reset, isn't it?
And actually those slides look better positioned after the reset than before
I'd regard this By Design and certainly not critical
I've edited my initial post. Try it again.
Still, this is what the reset dialog is all about, manual offsets from 2.x have a high probability of being wrong in 3.0
But there's another open issue on offsets not being kept: #277706: Text lines: manually-adjusted "Vertical offset" has been lost
JJS wrote, "… manual offsets from 2.x have a high probability of being wrong in 3.0."
That shouldn't be the case. If you manually correct the offset values for each slide in 3.0-dev to the values shown in 2.x, then the slide assumes the correct position. Why doesn't MS 3.0-dev just duplicate the readings shown in the Inspector in 2.x?
Similar issue: #278937: Hairpin: vertical offset has changed dramatically, horizontal offset less so?
Fixed in branch master, commit 584e193e7d
