6) restart tool
7) open last score

From what I can tell, this issue is fixed in 3.1-beta, so I'm going to mark it as such. If I'm wrong, feel free to reopen it.

I am using version 3.1.0.6434 (see more below). The issue is still there. In case I take the diagram without the fret number from palletes and than update it, this will not be saved.

I see, I was using a fretboard diagram with an existing number. I'm returning the status to PR created since I don't know why the PR is not merged. Perhaps a programmer, maybe even @TheOtherJThistle will investigate.
As far as I know it was never merged nor was it claimed that it was. According to the logs I see on the PR, there was a comment 19 days ago that a rebase was needed, that happened 2 days ago, so it's ready to be merged now, and hopefully will be before 3.1 release.
