Score has been written in Eb (3 flats), and this key signature displays in every stave. After a "save", all key signature displays (after the first instance) disappear, leaving second and all following lines showing as the default key of C (although the actual notes are not changed at all.
When Key Eb is then selected from the list and placed over the original (Eb) key signature, all following staves respond by appearing. However, if "save" is then activated, key signatures after the first line are again deleted from view.

I was unable to reproduce this behavior based on the details that you have given so far. Can you provide steps to reproduce from scratch or provide a score that demonstrates the issue?
When I open the file (Your_song_KeyEb), all appears fine, as all lines are fully populated with the key signature (3 flats). When I then click on "save" all of the key signatures in the lines below disappear.
I can temporarily correct the result by adding a new Eb key signature (drag-and-drop) to the start of the second line, but in this case the program adds a "change" key signature to the end of the first line.
Same thing happens to me in 3.1-beta.
