Thanks for the report. I can reproduce. The "offset" is actually being saved just fine, but the "min distance" setting that allowed the line to be moved closer to the staff than autoplace would normally allow is not.
Workaround is to disable autoplace for the line (press "=" or use Inspector).

Thanks for a quick fix.
I have now verified this applies to all (well, not slurs or ties, which are handled separately). I have no idea how I missed this. Marking it critical, will submit PR soon.

One other workaround I forgot to mention - Alt+drag on any element automatically disables autoplace.

That's real cool way of quick making cake! feedback two:
1. Only works with Alt press hold first: If mouse click on first and then Alt, the focused element moves, but AP stays - it happened to my first try;
2. Personally, I never use mouse drag something to a location with a random (X, Y), instead I like Ctrl+arrow to make the change in 0.5, 1.0, 1.5, just my bad habit.
No, it's a good habit, which is why I first mentioned the "=" shortcut to disable autoplace for an element and forgot all about Alt+drag until later. And yes, Alt has to be pressed at the start of the operation.
