OS: Windows 10 (10.0), Arch.: x86_64, MuseScore version (64-bit): 3.1.0.7111, revision: 8c42b37

  1. Use the Unroll Repeats command on a score.
    Result: The unrolled score is not marked dirty.
  2. Click on the Close tab.
    Result: The score closes without warning.
  3. Repeat 1, then use the "Save as" command to save the unrolled score.
    Result: You may find the score saved in an unexpected folder?

  1. and 2. are harmless and are what were probably expected by the person who wrote the program. If you want to the a score unrolled, unroll it again.

For 3. I'm not sure where the score is being saved, but not in the same place might be better so you don't overwrite your original score by accident, especially since there is no reroll function.

The original steps 1 & 2 were about what happens if you close without first working on it. In that case, it's harmless for the score to close. Only if there ever existed a case where the score closed without warning even though you've edited. I cannot reproduce any such problem, though, nor has anyone reported one. So if you are saying this happens on your system, we'd need the score itself plus precise steps to reproduce the problem. Also be sure to say what OS, and what version of MuseScore.
