-R should keep palettes and shortcuts while -F resets those as well. From the discussion, I now know the problem was in version 2, so I'll close this unless I get reports of -R resetting palettes in version 3. I haven't tested it in 3.3, so it seemed possible that something happened with the new palettes that needed to be looked at but I guess not.
