So I was transcribing the horn solo at the beginning of Tchaikovsky: Symphony No. 5 2nd mov, and the duplets seem to be wrong while in 12/8, such as with the two measures shown.

Indeed, it's hard to understand from just the pictures and description, but my best guess is, you made the mistake of selecting only a quarter rather than dotted quarter as the duration before entering the duplet. I don't see any problems with duplets in 12/8 when I enter them correctly.
