Stem direction
I need to change the direction of stems because when I transposed it it kept the original directions. How do I do that? The manual is clear as mud.

Was this perhaps imported from MusicXML? That would explain why the stem directions didn't correct themselves automatically. To fix that, do Ctrl+A to select all then Ctrl+R to reset, this fixes all stems to be automatic again instead of fixed to a particular direction. Only necessary for MusicXML import; normal note input os all automatic to begin with (unless of course you set stem directions manually).
