Project
1) Create a score using an instrument with multiple sound-fonts
2) Open mixer and set instrument to an alternative sound-font (i.e. not the default)
3) Use the Change Instrument function to set it to any other instrument
4) At a later bar, use Change Instrument function to revert it back to the original one
Expected result: Mixer options are preserved and the original instrument plays using the alternative sound-font
Actual result: Original instrument's sound-font is reverted back to the default, ignoring the settings of the mixer.
Workaround:
1) Create multiple instruments in score so that the Change Instrument function is not needed.

I'm not sure what soundfonts you were using, so maybe there is a specific issue with one of those. But as far as I can, the problem here is that you need to set the sound of the new subchannel explicitly. Expand the channel strip for this staff and you'll see you have independent control over the sounds used at each isntrument change. Setting the third subchannel to the desired sound should work as expected and does for me.
The basis of the suggestion is that when the user sets an instrument's sound in the mixer to a sound not in the default sound font, changes the instrument mid-staff then changes the instrument back to the first instrument, the sound is selected from the default rather than the same sound font used at the first instance of that instrument.
It would be a good idea to make MuseScore smarter in this regard. On a given staff, by default, all instances of a given instrument use the same sound as the first instance of that instrument. If the user wants a different sound for some reason (there are good legit reasons for this) the user can then change them.

Oh, so it's not about soundfonts per see, but just about the sounds themselves, and wanting the ability to easily reuse an existing one? If so, it's an extremely common request, and I support it. I don't see an existing issue for it - I guess it usually comes up in the forum. I've reworded the title to more directly describe what I think is being requested.
