Online saving bugs
When I try to save one of my scores online, the program asks me if I want to save with a different music file other than the one I actually want to save.

You mean with a different sound? If you are using a non-default soundfont, this is possible indeed and a feature, not a bug
If this is supposed to be a new score, then make sure to blank out the
sourcefield in the Score Properties before attempting "Save Online"
