You cannot transpose a PDF file as it is simply an image.
You can try importing into MuseScore from File >Import PDF (but the result will likely be mince), or create a new score and enter the notes manually. Then use Tools >Transpose.

First, you have to use the import PDF function to get it into MuseScore. Then you can transpose it. If the import does not work, then you'll need to enter the notes yourself.
Second, you'll have ask yourself if you are in copyright violation. Copyright information is at the bottom of the pages. Note that Sheetmusic-Free does not have a copyright, they only host links to other sites that might, or might not. That way Sheetmusic-free can't get in much trouble. Pretty neat trick to get away with stuff.
