measure properties all over the place when fixing converted pdf files

I have converted pdf files and as soon as I set the time signature, the notation gets wierd. Then I've tried to fix note for note manually, which sets the beats per measure anywhere but where it should be. Can I set the measure properties of the entire file at once?
