Playback error - Missing notes
I ported this score from MS3 to MS4. And it always misses notes when playback. After fiddling with it for a while I've found out that it's a Muse Sound issue, not a Musescore issue. If I switch to MS Basic it plays fine. There seems to be a pattern to it, but I can't define what that pattern is. If I change the notes to another pitch it will play, however, it won't play if I change it back.
I have isolated the bars with issues.
On the last bar, the Eb was played as a D but if I just play the chord it's correct but if I play from anywhere before it, it's D again.

Sorry, I forgot to isolate the bars with issues so I took it down to edit and replace the file. I have also updated the necessary info.

Not all the melody notes play because they are already being held by the chords. Try this file:

I don't know why your file works with basic sounds. It shouldn't.

Thanks for the info. But that’s a problem then, I would prefer it to play if it meant lifting a note early because that’s how it was meant to play anyway. Also, about that last bar, I don’t know how holding a chord would result in that issue.

Again, that final Eb has already been played and held. A real player could make adjustments and sound all the notes. But a mere sound fonts can't, always.

Pretty odd. I can confirm there are lots of notes that fail to sound when I play your attached MS4 score. This occurs with its selected Muse Sound, and with various Muse Sounds I tried. And as you said, it plays fine with MSBasic soundfonts.
I see no issues with the Play properties or hidden objects that would cause inaudible notes.
Do you know who to report on Github? If so, maybe include the MS3 file as well.

Nothing odd about it. I would trust Muse sounds to be more realistic than Muse Basic. Which is not very realistic.
There are no hidden objects because they are out in the open. The notes are already being held. Might have something to do with physics. For a real player to do this, they would have to lift a finger off the key to re-strike it. To get Muse sounds to do this would take ending the note (taking the finger off the key) and enter a new note (re-strike).
