Bagpipe Note Stems
I was told by my Pipe Major that the stems of all notes in bagpipe music should go down, which helps provide separation for all of the embellishments whose stems go up.
Is there any way to configure the software so that for a specific instrument one can control the stem direction?

No, but you can select all and use Note Properties (1.3) or Inspector (2.0) to force the stems down after the fact.

I couldn't get that to work (2.0), but I did find it screwed up my bagpipe embellishments (stems up!). It sounds like a nice feature to add and associate with a particular instrument or staff (not sure of the right term/object in Musescore).

Not sure how you tried to do it, but I tried the following and it worked in both the Beta build and a current build:
1) add notes
2) add embellishments
3) select all
4) right click a note
5) select / all similar elements
6) inspector / stems down
The "normal" notes went stems down, the embellishments stayed up. Isn't that what you want>

That's it! Select all similar elements did the trick.
