Differences between MuseScore display and a) Print to pdf factory 5 and b) export to PDF
Images 1 show the start and end of the score as created using MuseScore 2.0.0, rev. a925ae0. This is almost how I would have liked it to be. I was created by copying the Trumpets in Es parts and then copy and pasting to a Trumpet in B stave.
Images 2 show the outcome of printing to pdf Factory 5. As can be seen, additional characters appear whenever cue are inserted (using the 'Small' option, and adding appropriate rests from the symbol table.
Images 3 were the result of using Export to PDF (which I only discovered while seeing if my problem had already been reported). In this case, I had added a cue to break up the 84 bar rest for the trumpets. The main problem, as far as I can see, is the displacement of the second digits in rests of 10 bars and above. The second problem, the long slur in 3b, was associated with an unterminated slur in the cue I had added. I deleted the unterminated/hanging slur and recreated it with no problems.
The final file is the source for the PDFs and images (with added cue).

I assume you are on Windows? If so, the problems with export to PDF are known and a fix seems imminent - see #41981: All spanners with wavy lines and dynamics marks are failing when exported in PDF format. Not sure about the problems with "PDF factory", but it seems at least possible it's a bug in that program.
Here's how it looks when exporting as PDF once the fix for Qt becomes official...
