As title suggests, is it possible to disable cross staff beaming? (Either universally or per-instrument, I don't mind.)

It appeared on a MIDI file for a piano I opened without me asking it to, after moving some notes between staves with ctrl-shift-up/down.
MuseScore will never do cross-staff beaming unless you ask it to, so as mentioned, there would be no reaosn to disable it - just don't use it. Maybe you have this confused with something else? Can you post the score you are having problems with and describe more specifically what you want to do?

I've imported a MIDI file for a piano, and checked the box to split staves. Some of the notes didn't appear on the stave I wanted them to, so I moved them to the other stave with ctrl-shift-up/down. Cross-staff beams then appeared automatically.

Unfortunately ctrl-shift-up/down is specifically designed for cross staff beaming, not for moving notes from one staff to another. If notes are not in the good staff, use copy paste and not the cross staff beaming feature, or you will end up with what you asked, cross staff beams.
