Transposing
When I transpose a section, everything works fine - - But, when I close the program (after Saving my work), then come back at a later time, the music is in the original, untransposed key. How can I save the transposition so that it is permanent?

What are you doing to transpose? The score you have attached is in concert pitch. If you want to see the Bari Sax in Eb then click the concert pitch button. Saving will keep the status of this button.

No, I'm not just trying to transpose to the Bari Sax - - I know about the "Concert Pith" toggle. It is measures 53 to the end that I am transposing from F Minor to G Minor.

You didn't answer my question. If you're using the menu Tools->Transpose it won't be lost if you save and reopen. I don't know what you're doing wrong.

What's with: select the corresponding measures, then tools->transpose... and select the desired key?
