Assuming you mean the mouse pointer, this isn't different for different programs - it's set once, in your operation system. So, somewhere in the settings for your computer you will find a mouse pointer size.
What operating system are you on, what version of MuseScore, and can you post screen shots? I've never seen any system in which MuseScore somehow alters the standard pointer, it also follows the OS settings for me.
Linux Mint 20.3 and MuseScore 3 (flatpak 3.62) I've tried to take a screenshot of the tiny cursor (pointer) but that would not work - so cannot show you an example. I suppose I'll just have to wear stronger glasses :)
Indeed, flatpak is built by a third party and we have no control over that, and it's known to have a number of issues. So definitely try the AppImage, works flawlessly for me. The pointer in Musescore is identical to how it is for my system in general, and even if I change the pointer size or color in shape in my OS settings, that change is reflected correctly.
If you continue to have trouble with the supported version of MuseScore, try a service like Screencastify to do a screencast video, then we can see how the pointer is changing as you move the mouse in and out of the window, and maybe someone will recognize something about this. Screencastify and most similar services definitely capture the mouse pointer.

it does not change the tiny pointer which appears in MuseScore. It is different frm other programs.

The flatpack version is nit suppoert here, only the AppImage is
