Why do parts of my score show up as red note heads and are skipped over during playback?

Sounds like you've entered notes that are simply too high or too low for the instrument you are writing for. If the real-life instrument can't play the note, neither can MuseScore, because it's using samples of real instruments in its playback.

I would copy a treble clef melody into a trombone template in treble, then add a bass clef 16 to complete the transposition for a tuba part.
Apparently not the best process.
I have much to learn.

It’s a fine start, but music written in treble clef is usually an octave too high for trombone, and often two octaves too high for tuba. So after copying, you’d bees to transpose it down an octave or two, via Ctrl+Down.
